Madan,
Ellipsometry has been used for this application, although more common
tools for things of this height are AFM and STM. I believe I've also heard
of FTIR being a good tool. At least some of this should be available to
you, given the amount of bio-nano being done at Cornell.
For some thoughts on technique, check the extensive literature on
self-assembled monolayers of alkanethiols. Mrksich and Whitesides are two
of the major names in this subfield; Mrksich in particular has a few good
review articles.
